Official Modding Guide on Steam (Updated 10 July 2017, somewhat outdated)
Most mods will provide instructions for installation. Then make sure to put the file into the modded folder. To install Manually, Find the mod on the nexus or another Darkest Dungeon modding site and download the file. To install from the steam workshop, just find the mod on the page you want and then click subscribe. One way is through the steam workshop and the other is the manual installation method. MO v2.4.1: Added mod data checker and save game lister/parser.Enable the mod with the checkmark as usual.Right-click the mod in MO2 and ignore missing data.Select all the files from two folders up, Ctrl-X to cut, go back down to this 123_xyz folder, and Ctrl-V to paste.Just to be clear, that means you're probably gonna end up with something like \mods\Mod Name\mods\123_xyz.In the mods folder, create a folder named the same thing as the zip file (that 123_xyz thing).In this folder, create a folder named mods.Right-click the new mod and open in explorer.Note: This mod name will only be seen in MO2 and won't be seen in game. Download the mod from the Steam Workshop.If you install the same file in MO2, it's gonna end up just spewing everything in DarkestDungeon. A Steam Workshop mod typically ends up in DarkestDungeon\mods\123_xyz where 123_xyz is the workshop ID and mod name.
